- Download Tweaking.com - Windows Repair Free Portable from here: https://www.tweaking...all_in_one.html
- Save the zip file on your Desktop.
- Extract the content of the file on the Desktop.
- Open the extracted folder, find Repair_Windows.exe and double click to run the program.
- Accept the terms of use.
- Jump to Repairs.
- Open Repairs.
- Make sure to put a tick next to these repairs: 1, 3, 4, 10, 20, 25, 26, 27.02 and 28.
- Start Repairs.
- The computer may need to restart.
- If not restarted, restart it manually.

The file is tweaking.com_windows_repair_aio_setup.exe not a zip, should I just run it?

I've run it and restarted and it still isn't working. While it ran I saw several errors but was unable to get screenshots.

Let's check what happens in Safe mode.
Restart with Safe mode
- Press the Windows icon on the keyboard together with the letter I, to get into the Settings.
- Choose Update and Security.
- From the menu at the left, choose Recovery.
- Under the title Advanced startup at the right, choose Restart now.
- From the window that will appear choose Troubleshoot and then Advanced options.
- Choose Startup Settings and then Restart.
- Press number 4, for choosing Safe mode.
- You will know that you are in Safe mode, if the background is black and Safe mode is written at the four corners of the screen.
Is the Action Center working while in Safe mode?

The other thing I would suggest is resetting the computer. That means that all the programs/applications will be removed, but there is an option to keep your personal files.
However, since there is no malware issue right now, you can open a new topic at the Windows 10 Forum , describing your problem. Also say that the computer was checked for malware and insert a link to this topic. Perhaps, an expert there will have something else to suggest.
Let me know your thoughts.

Okay, thanks for your help. I did try to reset the computer before and it wouldn't do it for some reason. I thought it was because there wasn't enough room and made enough room for the windows install but it still didn't work.

Did you get any error while trying to reset the computer?
Something else you can try is to restore to an earlier point, where the issue was not present. I am not sure if it works, since System restore in your initial logs was disabled, but it worth to try.
- Right click somewhere on the Taskbar and choose Task Manager
- File > Run new task
- Type rstrui.exe and OK
- Choose a different restore point
- If you see a date where the issue was not present, choose it
- Follow the prompts until the process is finished and the computer restarts
- Checks Action Center functionality and report back
